Summary: Merlin's actions in "The Fires of Idirsholas" have serious repercussions
Warnings: None

Morgause cast a spell on Camelot, using Morgana as a vessel, which began to send everyone to sleep. Morgause then attacked the castle while it was vulnerable. The Dragon told Merlin that the spell could only be broken by killing Morgana.
Merlin poisoned Morgana with hemlock. Morgause telepathically heard her cries for help and agreed to stop the attack if Merlin told him what poison he had used so she could save Morgana. Merlin agreed and Morgause took Morgana to safety.
This betrayal turned Morgana against Merlin in particular and Camelot in general.

Morgause showed up claiming Goloris was her stepfather and her mother was Vivienne - and that Morgana might be Vivienne's daughter too. There was serious chemistry - some of the best on the show - between them and the revelation that they were half-sisters could not stop the shipping.
To muddy the waters further, it was later revealed that Uther was Morgana's father - another reason she has the right to challenge Arthur for the throne. But the show takes a lot of liberties with the myths and doesn't always follow its own canon that closely, so I'm not even sure anymore.
The legends seem to be murky themselves however as sisters, half-sisters, or sometimes not even as distinct persons.
